Ideally, a Podiatrist should observe you from top to toe and I would want a patient who experienced these problems to come back to me for further evaluation. You are correct in recognising the link between the foot, musculature, back and neck. Indeed the pain down your arms may well be an indication that as your muscles change they generate a level of neural tension. I suspect this is more a case of previous postural habits being addressed but musculature not happy with it. In your case I would recommend a Physiotherapist looks at the muscle balance of the body.
Stretching of the plantar flexor muscles is also to be accompanied by strengthening of the dorsiflexor muscle groups. Again addressing muscle balance.
